chore: clean up docs.json and verify Phase 1 architecture

[TrueAlpha-spiral]

Verified that the TrueAlphaSpiral Phase 1 formalization was already accurately present in architecture/prime-invariant-a0.mdx (including definitions for Process Science and Computational Masonry with declarative locking language). Removed the docs.json artifact generated by the mintlify CLI to keep the repository clean.
